   I remember this feature working in earlier versions of MF, however I have 3.5 and 4.1 running in a few instances and the excel output does not include links to the uploaded files.

   There is a file name in one of the cells, however it is not link. Link to files do appear in email.

   Is this not something that is available, or is there something I can do to allow this functionality to work?

   This function is longer available. This is because v3/v4 now support multiple files for the upload field and it won't be possible to have multiple links within one excel cell.
